The structured data tab in Google Webmaster Tools can take over a week to update. Wait a week and then check if any have been resolved. It won't necessarily acknowledge all pages that you've fixed right away either. Lower priority pages will take longer.

I've never seen this before. I'd change your password and revoke access to all other users temporarily. It's possible one of the other users credentials were compromised and they don't know it.

Any strange extensions added to IE that may be affecting the headers your browser sends? Something possibly that's trying to intercept search queries or something?

Do you have mod_security enabled for Apache? If so, you could try disabling that and see if that changes anything. 406 errors are quite often caused by mod_security. Not sure why only IE would trigger it though, maybe you have a strange user-agent being set for some reason?
