Putting a CNAME at the DNS root will prevent email from working for that domain. You should only use a CNAME for the root when you don't use the domain for email.

That sounds very labor intensive to do for every URL in a sitemap.

This was flagged as "very low quality", presumably because it is very short and because the answer is a simple "not possible". This answer would be better with a reference or by explaining some very tedious ways to check every URL by hand, but I believe that this is the correct answer in this case, so I'm leaving it up.

I considered this, but most JavaScript versioning solves the opposite problem. Users are using cached version of the JavaScript files and the versioning forces them to fetch the new one. Versioning would only work if you kept a copy of the old JavaScript file around to serve when you get the old version parameters. Usually you version by serving the newest version no matter what the parameters are. That will solve this problem.
